Why are the modern coins of Madeira in the Portuguese listings and not in the Madeira listings?

Krause lists it with KM numbers for Madeira, not Portugal..

Never follow blindly a single book. This modern Madeira coinage is not specific of Madeira but a global Portuguese coinage.

By the same way, as an example, Lorraine which is considered as a German state in Krause books is considered apart as French sources say the Duchy gained independance from the Emperor.

Krause is full of mistakes. Those escudo coins are minted for all portuguese territory. Just commemorates the autonomy of Madeira or Azores. By the portuguese law, Azores or Madeira can't have their own coin.
