With the older version, the usage of the "Exchange" column was ambiguous. For example, if you have one coin for swap in grade XF, it was intended to enter "1" only in the column "Exchange", but some people used to enter "1" in both columns TB and Exchange. In this case, Numista actually understands you own 2 coins, and this is clearly shown with the new version.
In addition, there is also an issue with the aggregated counts at the top. It's actually not a new issue, as the counters were not affected by the change. It's actually a matter of wording and interpretation: should the first counter count only the coins not for swap or the total amount of coins? I guess we should make a choice and align in both views.
Hmmm in that case I would have used Numista 'incorrectly' all these years?!
I always entered every coin as 'in my collection' and marked it 'for exchange' if I had several pieces of it.
Going with my example above I have 3 pieces of that coin, one for each marked year (1990, 1991, 2000). The one from 2000 is actually staying in my 'real collection', the other two are up for exchange.
Before the website's update the overview summary as well as the 'coin details summary' showed a total of 3 and 2 (of them) to exchange. Basically for any coin I have one piece of in my 'real collection' and and other piece(s) up for swap the 'Total' used to show one coin more as the 'to exchange'
Long story short, and to answer your question, in my book 'Total' always meant 'all the pieces of a specific coin that I have in my possession' and therefor the first count (Total) should count the total amount of coins.
The problem is, can you 'roll back' to my understanding and are there actually other folks with my kind of logic. If you cannot then I'll apparently have to reorganize my whole collection :/
